Drivers Window - Range of motion
When I hit the window down button on the drivers side it goes all the way down to just above the rubber trim of the door but requires another touch of the button to disappear. The passenger side goes all the way to past the top of the door in one push.
I can't imagine that this would be designed to do this~ anyone else notice this?

Yes, same here. I also thought my driver's side window was out of alignment; didn't realize it may be by design. And I also didn't know that pushing the button a second time would make the window disappear. I will test that out in a couple of days (just got tint applied so have to avoid operating the windows for now).
Same here, but the passenger window not nearly to the degree of the driver's side window.
Furthermore, anyone notice a difference in the auto up/down height in the closed position between the driver's side window versus the passenger side window? What I mean is (I've posted this in another thread)... The space between the weather stripping and the top of the windows as it moves down slightly to accommodate the opening of the doors is different between the driver and passenger side (at least it is for me).
The driver's side space is greater (that is, the window traveled a greater length down), than the passenger side.
Both close right into the weather stripping on both sides, but since it was a brand new car, I chalked it up to the boffins designing all that on purpose.

I can't understand why this would be designed this way. It seems like it should go all the way down in one push...calling the dealer or MINI at this stage I find to be a waste of time.
I'm with you: leaving well enough alone.

The moon roof is the same, double tab the button to open it all the way and it opens most of the way....hold the button and it will open a couple more inches.
maybe, and i'm just guessing here, its to keep the windows from hitting the mechanical stop?

There was another thread about the moonroof. That first stop is there because apparently it is the position which alleviates wind noise the most at highway speeds. Apparently, that was by design.
I heard there are coding tweaks someone is doing during MINI Takes the States, if you listen to the White Roof Radio podcast 35:07 of podcast#519. Maybe that's only for the R56.
