Has anyone done the install on an R60/Countryman? Finally got around to the final step of making the ECU connections and the instructions from the R56 seemed different.
Step 3 is the MAP sensor. On the top connector, the instructions on page 23 stated the middle connector? But the diagram shows the connection on the X60232 connector. Also, why does it look like pin 31 has a plug/blank in it and not a wire?
Any help would be appreciated. I stopped once I saw this to make sure I was making the correct connections.
When I was reading this link. On #19 they said they confirmed you don't tap pin 31 but tap pin 40. Not sure if that's correct or not.
My install was on a R56 but I think they are the same connectors as the R60. I followed the diagram in the back of the manual exactly and only used the photos as "guidance". There are no connections to be made in the middle connector. Only the first and third connectors. Here's a photo of my connector: Note that the connector has more rows on it then shown in the diagram. I just counted from the end where #1 starts and all the colors matched up perfectly with what is shown in the diagram. Make sure that you are counting and identifying #31 correctly (use the colors as reference - they should match up exactly as shown in the diagram). Triple check everything.

For some reason I have power at the controller and gauge with no key in the ignition?
I do. I actually put a leftover piece of tubing directly on the output and I am still getting nothing. The pumps are not self priming and I have read it could take some time.
I want to start by saying that Jeff at Howerton is awesome! We were emailing back and forth trying to figure out why I was not getting any flow and it turns out there is a missing piece inside the tank. Jeff walked me through the steps to troubleshoot the issue before he realized what it was. He is also overnighting me the missing piece and I should have it by Tuesday. Considering it was Sunday we traded about 15-20 emails throughout the day.
The yellow wire is the fuel rail pressure, IIRC it is used in conjunction with the injector signals to come up with an injector "duty cycle" for DI engines.

For some reason that was not mentioned in the steps earlier in the document. I connected that one.
No. The hose with the filter was never installed in the tank before it shipped. It must have been overlooked. Jeff is overnighting me one and I should be good to go.
