I went all out on mine with an awesome professional installation by Car Audio Innovations. The upgrade included a subwoofer and amp in a custom boot floor enclosure, new door and rear speakers and Dynamat sound dampening throughout. No visible modification and minimal boot space loss. Not cheap, but top notch sound and a quiet car. -details-
False boot floor:
Amp and Subwoofer exposed (the amp/subwoofer box is fully enclosed and I can lift it out and put it on the folded seats to still have access to the tools and full spare in my Just-A-Cooper):

how do you like the audison amp? i was looking at that brand as well.

I personally wanted to get it...but was on a budget so got a 25 bucks box from sonicelectronix....i got a set of MOMO speaker and a sub from that website...sounds great =) Also got 2 amps =)

id love to get a sub and line the trunk area with sound dampening material but ive never been handy with car audio.... does it integrate into the stock non hifi stereo system without any problems? Obviously its not plug and play, im just kind of scared of messing with the MINI's brain and such.
Also, anyone have pix or a how to for getting all the carpet and stuff out the back? i may just do the sound dampening material first to calm down the exhaust inside the cabin.

for anyone who did a DIY install of subs or watched/asked the installer how they did it - did you tap into the speaker wire to get an audio source using either a hi/low converter or splicing speaker wire to rca cables and doing it that way, or did you run an RCA from the head unit?
If you have an R56 with the standard (non-HiFi) sound system, 5 minutes of work will get you more bass. (You are planning to replace the 6.5 inch and 6x9 speakers, aren't you?)
If you want to hook up a sub, tap the X9331 connector just ahead of the driver's door, no need to rip the centre console apart. You only have speaker outputs to work with, so you'll need either an amp with high level inputs or a level converter. You need to connect to the signals for the front channels, as the rear channel signals are cut below 100Hz (not too good for a sub).
