Harmon Kardon under seat speakers
I just picked up a 2017 Countryman All4 S today. Fantastic fun so far, but I’m worried about the under seat speakers. I have a Harmon Kardon system but it doesn’t feel or sound like they’re producing anything at all. Do they serve as subwoofers? Because if so they have nothing going on for me right now.

I think it may be an amp issue. I have to turn the bass to about 90% to hear any bass from the door speakers, but still nothing from the underseats. I also have to turn the overall volume at least 50% or higher for the audio to be at a decent level.
Your description of the volume sounds about right. Mine is usually over the 50% mark if I'm driving alone.
I took the grills off and put my hands on the speaker at max bass and 75% volume - absolutely nothing coming from the under seat speakers. I have an appointment with the dealer in a couple weeks to check it.
So could be lots of things. The are subwoofers by definition in a three way system, They produce the lower range of the full range signal. The AMP has the lowpass filter that send the lower freq to the subwoofer and then send full range to the mids. the mids they high pass to the tweeters. I would suggest to ensure the subs are hooked up. Should be a single plug from the amp. If they are hooked up and still not working, take a look at your amp, there are lots of things going on in between. Here is a wiring diagram that should help you troubleshoot

Just to chime in, I have the HK system in my 2018 CM S and I also don't feel/hear anything from the under seat speaker. Most of the bass I hear sound to be coming from the doors.

I have a 2019 ALL4-S Countryman and my $.02 is that the HK system in my car delivers quality sound but is very weak overall from an output perspective. I had a 2016 CM All4-S, and the HK stereo in that car was much stronger, louder, and delivered more bass. I have never been a fan of the stereo system in my 2019.
