I found I had to put an extra layer of felt on the little flaps. One larger layer, and a smaller one directly under the larger one along the line which shows up from the wear. I read in another thread that eventually you'll have to replace the padding as is evidently wears out. Only time will tell for your particular MINi how often that might be.
Try tightening the aft T27 Torx screws that secure the sunroof in place. Just open the sunroof and look for the two T27 Screws that are fitted to the back of the sliders.

I had the same problem in my 02 Indi MC. Wanna know how I fixed mine? Well, the felt idea didn't work so I sold it and bought a 06 DS MCS and opted NOT to get the sunroof this time. I miss it sometimes, but not in the middle of winter when it rattled like mad and opening it to fix the problem was not an option...and I never looked back
