Got a code for a misfire in my cylinder 2, so I threw some new spark plugs in that bad boy and the issues I was having went out the window. However, I can't clear the check engine light to see if that actually solved the problem. Is that my cue to try something else or is there some other way than the obd sensor I have.
I have an R53 and use a BMW specific scanner, sometimes I have to go out of BMW mode and just use the ODB11 software to clear some codes, or it could be in reverse for you, what type of scanner are you using?
My $15 ebay scanner wouldn't work on my '08 MCS, so I bought a $50 actron that cleared the CEL on the speedo, but wouldn't read the code for the half-full yellow engine one on the tach (but if I hit clear several times on several different lines it would eventually clear the light). I finally bucked up and bought a Foxwell NT510 and it reads and resets all of my codes and service intervals. Long story short, it depends on what scanner you have.
If you want to keep your Mini for at least 2 or more years, I suggest you buy the Foxwell scanner. It can test for numerous things in your car (it can even test your steering wheel controls).
It's pricey but it can clear codes and it gives you more details of what the error codes mean (you can even save the results on a Micro-SD card).

Not sure why it is misfiring. I was driving low on fuel, still had about 15 miles more per the indicator. Could that be the cause?
I used an Actron CP9125 to scan but it is unable to erase the codes. Is there a good bluetooth OBD-2 scanner that I can use with an iOS app (torque etc.) to erase the codes and get rid of the engine light. Will it go away on it's own in some time? If yes, then how long?

I use mine with Torque and it clears codes and shuts off the engine light on my R56. I don't know about those specific codes you have though.

I have to agree with the 2 others who recommended the NT510. It’s made by Foxwell but is also sold under the Schwaben name. ECS Tuning has it for a great price now. Around $100 less than I paid. I have never been able to get any dongle with DashCmd to read anything but basic codes and I’ve never gotten it to clear them. The Schwaben will do all of that as well as let activate and test individual modules, activate the calipers to bleed brakes, battery registration, and so on. According to a recent post by ECS, they are apparently also working on giving it the ability to do some coding, but they said it may be a while.
But it quickly pays for itself. That I know for sure!
