I got the check engine light on my way home. But it didn't stay on, just flashed once. Got home, read the codes, pulled all the plugs and replaced them. There was a definite misfire in cylinder 3, but the rest looked ok.
Fired it up this morning and the same codes were being thrown. Idle still seems a little lumpy.
Is replacing the coil packs next? That seems a little absurd as my car only has 42,000 miles on it.
Any ideas? Thoughts?

You're at about the mileage when the high pressure fuel pump often starts to go (resulting in symptoms that include cylinder misfires). Do you have any issues with cold starts? If so, that's likely the problem. If not, the other advice is where I'd start.
Cold starts were no problem. Since I moved the coils around and the code didn't follow the coils, maybe I'll do a compression check? I can double check the wires and see. Where would I check the wires though? From the coil packs to where?

I talked to my friend where I bought the car and he pulled the records and said the valve cover gasket had been replaced. Could maybe this be causing a misfire? Thoughts?

Dealer says- no compression in cylinder #3, at all. It seems to share compression with #2. Possible warped head, and or blown head gasket. Lots of carbon build up.

If there's no compression in cylinder #3, and it shares compression with #2, could it just be a head gasket? Or is it the head? I know the only way to really know is to pull the head and examine it, but I am asking in case anyone else here has had the same issues.
Update- my engine had a burnt valve. Needed a new head and valves. I about **** my pants after having the car for only a month and a half and the warranty expired. I have to say MINI cane through and warrantied the whole head and valves. My SA at MINI was the bomb.
