Transmission Problem in 06 S Conv.
So today as I was pulling my moms 2006 Cooper S. Conv out of a parking space in best buy and as I was selecting drive, the car jerked a little and went into EP mode and when I parked it it jerked as I put it into park. And as we drive, it makes a noise, it's very hard to describe, I believe it's the supercharger going out, but I'm no expert I also thought flywheel too. It has 96k on it

Sounds like you have an automatic (Non-CVT) since you stated that you "selected drive"...so doubt it's an automatic flywheel problem. I have not seen that to be an issue with the GA6F21WA transmission.
But could be a fluid ( JWS 3309 ) level issue or problem with the Control Unit related problem. Part #1 below.

Best buy?! They still open? Buy the Extented warrenty?....on the car...not on anything at best buy that is...lol...
Notice any smells? Any engine lites? Don't think a sc failing on an auto will cause a transmission error code.....
I second the thought...tranny ever been drained/filled....
Kinda wonder if the crank damper Made the sound....that is why I was wondering about the smell...
Any chance of describing the sound? Stuck starter motor? Grinding? Screeching?

The 100k stuff was all just done this past July so it shouldn't be a fluid problem... I disconnected the battery and let it sit overnight so I still have to see if it's still in EP mode

"100K mile stuff" = yes, it was done ?
Wasn't aware of a specific 100K flush/fill.
If it was, and still transmission related, then I am hedging towards the Control Unit Replacement. If so, be sure to have the transmission filter changed as well.
