The aux input will work in the 02 MINIs, but it depends on what build date you have. The early radio is not equipped for the aux input, but ones after August will have the newer radio in them and will work.
A change was made to the headunits for the '03 (10/02) and later years to enable the aux input function. While the connector is there for the aux, the internal workings were not enabled.
Simply swap your headunit with one from a later car. For '05 and '06, mp3 playback capability was added. There are lots of headunits available from people who have gone aftermarket. The swap is simple, nothing extra is needed.

Pull off the removable panel on the passenger side of the boot, plug it in, done.
If you want a clean install you will need to pull back the side panel a bit and run the wire through it, otherwise you can just run it between the rear seats.
Well i took another look and i can't find any plugs except for the tail light and the trunk light. Everything else is just wiring. D:
Did you have to remove anything to find them?
I used to have an 08/02 build '02 MCS, and I had the stock CD changer. To my best knowledge, ALL 1st-gen MINIs came with the plugs. They should be taped up if not in use.
