Battery Replacement Issues

I have two questions:
1. There are 2 chunky cables coming off the positive terminal and 1 thinner gauge cable (about 10 inches long) with a single pin connecter at the end. It is also coming off of the positive terminal but is not connected to anything at the other end. I am having starting issues so I was wondering whether this could be affecting anything? This third cable is factory, as it is properly heat shrunk and connected to the second chunky cable at the terminal and has a special connector at the end.

2. I was having bad battery issues, the car was not responding to anything no lights, nothing. I jumpstarted it and it ran fine (although extra power draw such as heated seats and blower would cause the engine to cut out [heavy draw on the alternator]). This prompted me to buy a new battery which worked well when I temporarily installed to be able to drive it into my garage. Once it was in my garage I took the battery out again to clean up the cabling (accessory horn and battery charger). I then reinstalled the battery, now the ignition will turn on, I can hear and see things happening, however the car won't turn over when I press the start button (no attempt at all). It has 15 or so fault codes for the main electrical systems (DME, SRS, DCS, and one other) all saying low voltage or signal implausible. I do not have IBS. What is wrong, why did it work at first and then stop working after I reinstalled the new battery.

Follow up question: Could the order in which I attached the terminals make a difference?
