You need to teek the hanger arms. If either side got a little bent in shipping it will move the exhaust over bit. You can use your stock system as a guide/template to get the right angle, your going to have to drop it to do this.

Are you talking about the "outer" hanger arms or the "inner" ones that you actually bolt on???

I had to tweak/bend the outer hanger (welded on) on the left side to center the exhaust and to prevent some contact... it bends easily...

suprisingly, when I put my new header on, it tweaks it just right and centers it up. I have yet to see a miltek that didnt do what you are describing...

What is up with after market systems, they never "just bolt on" I ran a Zoomers for awhile, loved the SOUND got use to the look (3in out the back) but even after driving from NorCal to SoCal to have it reinstalled (my local shop made a mess of it) it was fine for awhile & then it started to rub & bang on stuff, so I went back to my good Ol' JCW pipe & I don't think I'll stray again unless something neat gets my eye & it really works......

You must have a bracket bent... Mine installed and centered with no bending of mounts required. It was one of the best fitting system that I installed.. No tweaking required.

I had that problem too...

With my Milltek.. the installing part was very simple... However, I had the same pesky "lack-of-centering" problem too.. I tried adjusting the hangers but on mine with the '04 hangers that really did not help much. The hangers slides freely left to right... Ended up taking it to a great muffler shop and they dialed it right in - took about 30mins.
A few of the things they did were..

1- Heated the main tube to take out a slight bend
2- Installed a bigger spacer between the frint & rear section to get the tip to stick out nicely.
3- Adjusted the tips so they sit level with the body..
4- REALLY adjusted the outside hangers witha pry bar..

I think my exhaust system got bounced around a bit during shipping...
But it has been hanging straight every since and still sounds great...

Good luck...

the Milltek is very poorly packaged/boxed for shipping and likely to be damaged in the process.

Try this

I got mine centered by just rehanging it. The donuts that hang the exhaust have three holes: a round hole at each end and an hourglass shaped hole in the middle. You can tug the exhaust back into a centered position by remounting one side on one round hole and one hourglass hole. I've run mine this way for months with no problem. It stays centered and doesn't rub.
