A wheel alignment gone bad...

What the title says.
After I replaced myself the clutch and flywheel, and doing about 1000 klm of testing, I went to do a wheel alignment. I probably mounted the engine and transmission to far to the right. They did the adjusments and I left. The same day I did a hard start until my first gear ended, brakes and clutch, I stopped at the stop sign and when I started again it sounded like I am dragging something under the car.
I parked it and towed it to my home. The next day I lifted it on jack stands, and started the disassembly process. I thought that I broke the clutch but I found this after removing the wheel covers.

They propably pushed it and unclipped it or something. I continued to check the clutch as I had the car there and also I wanted to remove the turbo and downpipe for insulation and... hybridasation.
The clutch is like new. I found out that the axle after it broke off it hit the base of abs unit and stripped some wires... Nice thing it happened on testing and not on the highway...

Some questions, the car has a manual getrag with a lsd 25%. When on jackstands and before taking it apart I started it and put first gear. When the clutch engaged it sounded like it was completely weared off and the wheels didn't move(I didn't check if the broken part of the axle was moving but the right wheel didn't move at all). With the transmission out I rotated the main axle and the broken left axle is rotating. With the transmission mounted I rotated the right wheel and the left broken axle was rotating on the other direction.
Is the transmission OK?
And do I have to replace the entire axle or just the joint? The axles will not leave the wheel hubs. They must be seized and rust welded together. I tried a hydraulic puller with no luck when I was removing the transmission and I ended up leaving them there. No problem with that.
