There could be a ton of reasons for this, but I had a similar issue on the passenger side. The car would make an unsettling clunk over small bumps in the road.

I bought the car with 220k miles on it and it never had the ball joints replaced. It turns out a lot of suspension components were loose. I could wiggle the inner ball joint and tie rods by shaking them. I would give all the parts you replaced a good jiggle next time you have the car up. It can be hard to get a torque wrench on the inner ball joint bolts if you don't drop the subframe, so maybe that's where your problem is coming from.

Hope this helps.

+1 to what otfox said.

Did you drop the sub frame when you changed the inner balljoint? That's the only way to be able to torque the inner balljoint properly.

How about the LCA bushing? There's an easy test to show you if that needs to be replaced (standing to the side of the front of the car, put your foot on the front wheel, then push your foot on the wheel. If the wheel moves forward and back your LCA bushing is worn. The amount of it pushing varies on how badly the LCA bushing is worn.)

Did you change both sides of all the parts (inner, outter, struts and LCA's) at the same time?

Double check the top shock nut (the large one) if loose at all will clunk over bumps.

I would say the strut top mount as well. Also sway bar end links can make a lot of noise.

I'd second sway bar end links. If those are the slight bit loose, they can clunk. Also, maybe check the condition of your sway bar bushings as well. Definitely check over all the suspension components and make sure nothing else is loose.
