brake lights
Try checking the fusebox either under the hood or in the drivers side footwell. I'm not sure which fuse number you'd be looking for but check em all to see if any are blown. This shouldn't take longer than 15 min to do.
I'd start with (if feasible) undoing the LED mods. The BC1 is electronics, and sadly sort of a black box as far as inputs vs. outputs. When in doubt, eliminate variables.

Does the bc1 just deal with the brake lights or all the lights? Reason I ask is that I have LEDs other places but all is fine with them. I have had the LEDs in the tail lights for months now no problems
The BC1 controls almost all lighting, both inside and out.
My first guess would have been that your LED's burned out. Aftermarket LED bulbs often have a short life because they don't have adequate heatsinks. However, you said you tried new bulbs. How is the rest of the taillight (running lights)?
The wiring diagram shows that the brake pedal is connected to a brake light switch above it, and it is connected to fuse F6. However, I don't know how to check it. Does your 3rd brake light work?
