Weird Issue with iPod Integration
Ok, so I've now had my 2011 justacooper for almost a month, and I've noticed this weird thing when playing my iPod through the iPod adapter. If I select the RND button on the stereo so that I can shuffle all the songs on the iPod, sometimes it will go to the next track and then skip again to the next track on that album. So basically it will play a song from an album for like 2 secs, then skip to the next track on that album but still display the previous song on the stereo display! 
Anyone else have this problem? It's so weird and I hate then having to click the back button and forward again on the steering wheel or stereo to fix it!

This is a total shot in the dark but, make sure "shake to shuffle" is turned off. I had it turn on, on my phone and it was making me mental, it would randomly just skip songs. Your problem sounds a little different but, worth a try. Depending on your model iPod, that feature can be in different places. You may want to google how to switch it, based on your exact model of iPod
I have been having weird issues with my adaptor on my 2011 that I never had on my 2009 using the exact same Ipod. My issue is that sometimes the song displayed is not the one playing. If you hit the back button (all this done on the MINI, not the Ipod) it will start over with the one displayed. The headunit sometimes stubbornly refuses to recognize the Ipod at all, either on startup, or will just shut itself off while driving and default to FM.
I had the dealer check this on my first service and they said they'd never had a similar report. They ended up replacing the cable saying they have had issues with those...but it didn't help. They told me if it persisted they would try replacing the head unit.
Well, since then, I have tried some other Ipods (I've got around 5 older ones laying around) and the problems seemed to go away with an older Nano connected. Both units have the latest updates of Itunes on them, and the Classic that was giving me fits in the MINI is now working fine in my new Audi. All I can suspect is that there is some software/firmware compatibility issues, so rather than be frustrated, I am just leaving the Nano in the MINI for now.

Sounds like you are maybe having a similar issue but not noticing the change in songs?
I don't think it is shake to shuffle as I have a 3rd generation nano and don't think it has that (i need to check the settings).
