No Brake Lights and Tail Lights are staying on. HELP!

I have a 2002 MC. I bought this used in Nov 2013. It has 76K on it. I have had all sorts of small issues with it. Sadly after 300 miles the throw out bearing went on me so it sat till last week when it finally warmed up and we could change out the clutch. Clutch replacement went well. Before the clutch went I noticed the 3rd brake light was out. Bought a new one to install in the warmer weather after the clutch was installed.

Sadly though while it was sitting I had noticed the passenger side was always leaking by the Cabin Air Filter Box (Passenger Side) when it would rain. I put a bucket on the floor but the water would never go in the bucket. I had then taken off the cover to change out the cabin air filter and I discovered an old Mouse nest. I cleaned it all up and looked up inside and could see they chewed a bit of the rubber seal around the flap that closes when you circulate the air. This is where I believe the water is leaking in from. Carpet is dry by the rubber underneath is wet.

So basically after replacing the clutch and throw out bearing I took it for a test drive to a family members house. Came back home and parked it in the driveway. I had left the key in the on position but noticed my tail lights were still on. Then asked my fiance to watch my brakes as I pushed the pedal. She said they were not lighting up. I was in disbelief so I had her push the pedal so I could observe. No Brake lights and tail lights were still on. I then hooked up the new 3rd brake light and that also stayed lit with the tail lights. No brake lights still. I am lost for words as to all the issues with my 02 MC. I Find a new thing each week. (Including AC isnt blowing cold now (which it was working when I bought it), my rear hatch hinges need replacing). All were fine when I purchased but now I know why the person decided to trade in the mini. Also previous owner stored this MC in his barn and only drove in warm weather, No snow. I live in NY.

I've read that the BC1 could be an issue for my lights and AC issues.
Please help because not only is my Mini falling apart I am too with how frustrating this process has been while owning it.

Your BCM got wet, it will give you all sorts of headaches, try pulling it out and drying everything, if that doesn't work you ell need a new one + dealer programing to your Vin

Thanks. I have taken out the BCM and I don't see signs of water damage. I am going to try and put it in Rice and hope for the best. Does anyone know what the dealer charges to program this sort of thing if I am to buy the part elsewhere.

Thanks MiniBX for the links. The one you posted was for a 2005, I assume that will not work for my 2002?

Also for the ZippyNH, I have a hardtop. Leak seems to be coming in from a bad windshield replacement on the seal which is getting down into the cabin through the cabin air filter.

Yeah I had my car as a reference it may work or not but if you have to order make your is for your year, I'm guessing that the dealer will charge about 1 to 2 hours depends how hungry they are

Sorry for the late reply. Brake lights stayed on due to brake sensor switch above brake pedal not being installed correctly during clutch install. Once reconnected the car was back to normal.

Also water was coming in through cabin air filter vent due to a dry weather stripping at the top of the fixture on the firewall. After cleaning this and adding some black permatex she has been dry and no more leaks.
