You're better off going with a plug & play nav system. Mini offers a portable nav system in their accessory.

Whats the good and bad about getting the built in one?

Personally I wouldn't want a aftermarket built in nav system on a new car unless it's completely plug and play meaning no wires to cut or hack into and is completely reversible.

At least with portable nav system you can instantly remove it. Besides if you run into electrical problems down the road MINI may or may not honor or void your precious warranty with a built in aftermarket system.

I went with the built in one.

I love the look of the inside of my MINI and to be honest the last thing I want is some ugly box stuck somewhere and a bunch of wires all over the place. If I wanted that I would have spent a lot less money on a used 1998 Chevy Cavalier.. ugly as sin on the inside and the wires may be needed to hold it together :P
