Securing Sub Enclosures

I'm on the last bit of a sub enclosure project, and am almost ready to begin installation. My question is, what's the best way to bolt down the box. I have a custom rear seat delete, and the subwoofer will sit behind it in the boot area above the battery. Can I bolt the box to the floor on either side of the battery compartment? Can I run a self tapping screw through the floor, or is that a bad idea?
