Dead battery but alarm goes off!!

Dead battery on 04 S with Alarm. Got rear hatch opened and battery charger on and alarm starts going off! Disconnect the charger and damn alarm still going strong.
Pulled neg cable and have it charging now. Once I get it charged is there some kind of "ritual" I need to go through to get the damn thing going again?
Can't believe there's not a word about it in my owners manual.
I thought I saw somewhere where you had to stand on your head with your tongue out ..pointed north and then start punching the buttons on the key with your toe on the computer button or some such nonsense to get everything to line up & work properly. Probelm is I'm 300 miles from the nearest dealership.
HELP!!

The MINI does many strange things when the battery is low. On my miata the aftermarket alarm makes weird siren sounds when the battery gets low. Odds are once you're fully charged (or replace the battery) it will be fine.

Mine does the same thing, as Eric said the mini does strange things once the battery is low. I wouldnt waste your time or $$$ going to the dealer.
