Dealership is refusing warranty on my car
So I have a 2015 JCW with a CPO warranty and I took it to Mini of Concord because of a persistent rattle and my service adviser just called me and said that nothing is covered under warranty because of my aftermarket exhaust and lowering springs. They can still check out the rattle but would have to charge me the shop rate. Anything I can do? Are there any dealerships in NorCal that are "mod" friendly?

Interesting ........ I hate dealerships.
Saying your exhaust is a possible issue is just odd. I would ask them to check it and if it was related to the exhaust or springs then you'll pay. Reference the Magnuson-Moss Warranty Act too - https://en.wikipedia.org/wiki/Magnus...s_Warranty_Act

I hate the dealerships. Especially the one near me (lol) and the feeling is mutual.
In this case, I have to agree with them. Just changing tires can cause a whole new set of rattles as it did for me. Even running different tire pressures or having a car full of 300lb passengers will mess the MINI up.
Best way to find rattles is have a passenger fondle every part of the car as you drive until they locate the rattle. Could turn into something else entirely if it is the right kind of passenger, pull over please.
When you find them use some of the cushioned tape or weather stripping to eliminate rattle.

Chasing a rattle that may be associated with an exhaust or suspension, yeah, I get why they came back to you with the "out of pocket" remark. Best to do a self diagnose and see if you can run it down w/ a friend. If you had just swapped out wheels and tires and they came back at you with that, I'd be discussing that a bit more w/ them.
