It seems like this is a perfect opportunity to launch myself into Mini Forums and NAM. Although I've read I think every single forum on NAM about modifications from heads to throttle bodies to exhausts, I've yet to post. I hope someone may help.
OK, I spent the weekend with my buddy installating the WMS head and lightweight crank flywheel....cool stuff I might say. We were meticulous throughout, double and triple checking everything we did--etc, etc. All the usual stuff when the consequences of doing something wrong might be a blown up car.
I should add the car ran perfectly before this event--with many mods--headers, EVOTech, exhaust, clutch, flyewheel, short-shift, MT DFIC, USS, camber plates, suspension, etc. The only problem prior was rough idle now and again, which has been reported extensively on NAM.
We finished this evening, re-hooked up the battery, and the car will not stay running--it basically keeps idling lower and lower and finally quits. The longest it has run upon start is about 2 minutes. There are no funny noises, vibrations, smoke, etc., the problem seems to be fully electronic. I'm throwing two codes: 1689 and 1239. One is "Electronic Throttle Control Monitor Level 2/3 torque Calculation Error", while the other is "Secondary Upstream Minifold Air Pressure Sensor Too low at Engine Stop".
Final bit of information. Car was at dealer last week and I forgot to ask them NOT to re-flash my car, although they realized/ackowledged it was heavily modified.
Has anyone experienced this behavior and/or error codes? Any and all help would be appreciated.

Well, I've now checked and checked again for this, and have disconnected and reconnected many of them. I'm going back through the manual now to see all wiring harnesses to make sure I remember putting them back, but there was two of us searching for unconnected wires at each step of the way--with good lighting and no beer.
No chance any two got swapped? Though MINI is pretty good about changing up connectors.
Could also try un hooking the batt for an hour and putting it back on, see if you can clear a potential bug out of the system.
Of course the battery was disconnected during the entire install.
Yeah, it seems impossible to swap two connectors, they are all different, especially ones close to one another in the engine bay.
I've unhooked it several times to try to clear it, but never for an hour, probably only 20 minutes at most, probably 10. Is there risk that the memory won't be cleared in less than an hour?
