Some of your graphs are from three weeks ago, one from november (might have been posted but....) and another the tail end of December 07. So a bit hard to poke fun at a guy who can't predict the future.

My car feels really heavy to me right now - like I really have to bury the pedal to get it to really move, and even then it doesn't have that eager feeling that I remember it having when the JCW was new. Power delivery is also very uneven at anything less than foot-to-the-floor. (Not related to software so much, but I'm getting pretty regular yoyo-ing - I may be revisiting the DT bpv, at least the heavier spring)
Try some basic maintenance first - change SC belt, spark plugs, and intercooler couplers (I have/like the Alta ones). Even at 25,000 miles I found this made a palpable difference in power and driveability and was ~$80. I honestly think the lion's share of the improvement came from the belt. All belts stretch in time and proper belt tension is key to power transfer from crank to supercharger. If nothing else... go for the $20 belt change.
