Drivetrain "Standard" mods only make 7 WHP ???
Since it's an OEM program, there's a good deal of latitude in the programming, it should automatically adjust to the injectors in there. Honestly the JCW program doesn't even do anything. I didn't notice any difference at all. The only reason I flashed the JCW program instead of stock is because I didn't have access to the stock program at the time.
My next project is going to be brand new MSD coils from Summit Racing, better CAI (possibily Alta or M7), SGR air-air IC from England (water to air is too expensive and some have stated that water does tend to get warm on hot days and when running the car for a long period of time) and a DT BPV.
I will then drive my car to Burbank Cali to meet with Emil that worked on Mario's car and get a nice tune. I like to see my car do somewhere close to 240 whp by then.
I thought it was BHP, not WHP?

I knew the rated 168 hp was at the crank, that why I was happy with the stock 163 whp, though I didn't really believe it. From everything I had read, the important number was the delta, the difference between the two readings. That's why I was more disappointed with the 7 hp difference, rather than the 170 hp total.

High octane petro? At AmVIV I noticed most Rebel Petrol Stations had 94 OC and 100 Octane petrol (from 76), the NGK Iridium Plugs plus cooler wires will be good. Also some tips try you dyno run early in the morning (cooler) and buy the biggest/cheapest fan at your nearest home depot and stick it in front of your MINIs intercooler on highest setting. Please post results after 100 octane and plugs /wires upgrade plus fan.
I now understand why some of the cars on there dyno sheets are flat lining at 6000 due to the 91 that you are using, I couldn't understand why this was as most of our cars continue the line at 6000 to 7000.
We are lucky to have very good 93+ over here as well, though we have had cases where staions have been selling 93 but really they've had 91 in the tanks.

Agro, I'm thinking of doing the same mods as you on the drive train (one-ball, HAI, and the pulley. Do you have before and after Dynos?
Couple of things:
1-you can try to estimate what you would put down if your ambients were the same all day long. Bottom line is unless you can dyno in an A/C setting you will have to wait until the fall to see just how much the temp was affecting your total WHP
2-Out here in the SW I know several folks who run 2 steps colder for their plugs. I have been doing this for 2 years without any cold start problems or idle issues.
3-Hitting the numbers you did on a Dynojet seem low. With similar mods I hit 169whp on 2 seperate mustangs and a dyno dynamics unit. Maybe try a shop with one of these? If you are looking for numbers.
Anyway, I congratulate you onhavingput in the effort to dyno before and after the mods you did. Kudos!

. All the higher HP cars appear to be the new engine with the new SC.
Fitting the gen. 5 supercharger and Alta V2 15% made 33whp on my early '03 MCS. The only other mods I have (which were on before any dyno testing) were GRS intercooler and Madness CAI). Alta say the pulley should give 20whp with no other mods on their site, so the SC must be responsible for some of the gain. In the end 186.7whp 
I had my car dyno'd when it was stock, and just had it redone after having the "standard" mods done to it, namely pulley, intake and exhaust. Specifically, I added:
WMS 15% reduction pulley
Alta V2 Cold Air Intake
Milltek Exhaust
I also had the dealer flash it with the JCW flash. Is it possible the JCW flash is making things worse? I had been expecting more like a 25 WHP difference, but only picked up 7.

The JCW is tuned specifically for the JCW. The JCW also uses larger fuel injectors. If you don't have the exact JCW mods, the JCW tuning will make your car worse, not better.
Absolutely put the stock flash back on. I know a guy who did this (actually he posted his experience on this site - probably 3 or more years ago). He got the above mentioned mods and the JCW thinking the JCW tuning would be better. He actually lost significant amounts of HP. In fact, he switched it to the GIAC software (avail from Helix) and gained 20 more HP I think. Normally the GIAC makes 7-10 hp I think but since the JCW tune lost power, adding the GIAC was night and day.

just remember with bolt ons... 2+2 != 4 (for those of you coders)

As far as the JCW flash, It really smoothed my car out from the stumble when it was cold. The car used to try to die when I was backing out the driveway, so in that respect, I like it. I have been looking at getting either different flash, or a custom tune eventually.

The Garret flash is quality. Another, better option IMHO, is to send your ECU off to LDG and have a semi-custom tune done. I know they are turning these around within a week with overnigth shipping....something to look into.
