iPod Nano Weirdness
I've owned my MINI for almost 3 weeks now. When I picked it up the car, the iPod interface worked. All of a sudden the iPod skipped, and then continually played the same song. I couldn't change the song, and none of the other iPod controls worked. Upon undocking the iPod, it was hung with just the MINI screen on the display.
I docked the iPod to my computer, and it worked just fine. I've had no issues with the iPod in any other dock or connection. However, when I plug it into the MINI, and try to select it via the radio, it just says "No Magazine" on the radio display.
So I called the dealer and made an appointment to have it looked at. I just got back from their service dept, and it seems my iPod Nano is the problem, not the iPod interface. They tried other iPods and they worked just fine. They were helpful, but now I need to figure out why my iPod works in everything but the MINI, even though it worked in the MINI for a week and a half...
Any thoughts?

Might have been mildly interesting to see if your ipod worked in their cars.
At this point, I'd spend time with the ipod forums. I'd also call the ipod manufacturer for discussion.
I have some things like that, too, that remain unresolved. For example, I've got a flash card reader that one out of 3 computers will not recognize. I've got 3 computers that won't run Skype software, but one that does. Sometimes this stuff makes absolutely no sense.

Ipod
Try flashing the POD. The FLASH ram in these things is not bullet proof and can get coroupted. Solid ram equals more cost so it's a judgement call during the design phase of the product. Corupt FALSH can cause a host of issues. It's free to do so but you will loose your library so be prepaired to act accordingly.

Maybe a ground loop problem.
There are some known compatability issues with the newer firmware versions on the Nano. If it starts again, you may need to roll your Nano back to an older version.

I'm having a very similar problem to this.
My girlfriend has an old 4Gb iPod Mini (Hard Drive model) that works flawlessly with the connection cable.
I have an 8Gb Red Nano (Flash Memory) and it works fine except when I skip between 15 and 20 songs using the steering wheel, it freezes the iPod and the head unit has an "Aux-In" error. The firmware on my iPod says 1.1.3 and the recommended firmware is 1.1 so I guess this is the problem. Unfortunatley, 1.1.3 is the firmware my iPod came with and I can't roll it back any further.
I'm going to send an email to Apple technical support and post on their forums and see if I can get any help. Hopefully, Mini/Apple has a system in place for ensuring compatibility with past/future iPods either through the iPod itself or even through dealer servicing. I thought I would post an update as I still haven't been able to get this fixed. I sent an email to Apple's feedback site and of course you don't get responses from that but I was hoping that this problem would make it to their engineering department and be fixed in the next Nano firmware update.
I also, sent an email to Mini Cooper customer service (corporate) and got a response that I should see my dealer about any issues such as this. Basically, we don't know anything so direct your concerns to the dealer.
I was rather annoyed by this as I was hoping they would forward it to software development for this thing so a firmware update/service bulletin can be made on their end. Our check engine light just came on at around 1200 miles, and when I called the dealer they told me it was a known firmware issue and I could come in sometime in late July to fix it. I'm planning on bringing up the iPod issue with them at this time, but I'm sure they will just shrug and say that I should get an iPod with older firmware.
At this point, I don't care whether Apple or Mini fixes it but an adaptor that costs $500 to install at most places should at least be able to work my iPod purchased 3 months before the car it is in. Its not like i'm expecting it to work with an iPhone or anything, I just want it to be bug-free with a 2nd gen Nano. In the meantime, I guess we will be using our old Mini for music in the Cooper. Mini is 0 for 2 for us in the software department so far.
One final note, the iPod adaptor works very nicely otherwise. I keep it on CD 3 which sorts the tracks by artist. It is very easy to navigate the menus this way. If I had to do it again, I would get the adaptor (especially, since I only paid $300 for it installed) but I wouldn't get the upgraded sound system (the extra speakers do nothing for the small interior of the Mini IMO). Most of my music is ripped in 192kbps AAC and I have to say, I can't tell a difference between CDs and tracks played from my iPod.

I recently updated the software (version 1.3.1) on my 1st generation 4GB nano (so that I could use the Nike+ with it), and now it doesn't quite work in my car. It'll play just fine, but after a couple of songs, when I try to change the song the display changes, but the song does not. After reading this thread it sounds like it's the update. My friend gave me her nano with a broken menu button, so I'm trying to restore it back to the original software (version 1.1 I think). If it all works out, I'll have one nano for the car, and one for everything else. I'll let you guys know if this works...
