You are going to have to do some more research to narrow what/where/when the "knocking" noise is coming from.

If it is a loud ticking type noise like tappets or lifters in older cars, it's just the fuel injectors firing off.

Kind of like listening to a Diesel Mercedes benz on Idle.

Does the knocking disappear upon disengaging the clutch (in other words, pressing the clutch pedal down)? If so, there is a service bulletin written against the issue and they claim the problem comes from the insufficient dampening capabilities of the stock flywheel on (I believe) '02/'03 MINIs. Course, when my MINI exhibited the same problem (and I have an '03 Cooper S as well), the dealership notified me that it was most likely the throwout bearing causing the noise and since I was out of warranty, the cost to replace those related components and labor would be placed upon me. So I've just happily dealt with the minor annoyance and will replace those parts when necessary.

i have an 05" mcs, dealing with the exact same problem. My car has been in twice to the dealer and they have replaced the flywheel and clutch twice... still makes that noise unless the clutch is engaged. The dealer said they are working on creating a part to fix the problem, and they wont know for a couple of months. So in the meanwhile since my car is still under warranty, i'm gonna get the statement in writing and wait to get more info.

You might be able to press an issue regarding a Lemon Law claim.... Depending on what the threshold for a car to be deemed a lemon is in your state, you may almost be there. Think about what that could do for you negotiating with MINI/BMW.... They would rather not have to buy the car back. If you otherwise like the car, you might be able to get a warranty extension (time and miles) until a suitable replacement part is provided.

Just a thought.

And the award for longest run on sentence goes to...

yes the clutch is engaged but the knocking noise is still there. if its the supercharger blades making that knocking noise, is that something i should worry about?

Check for a loose spark plug, they tend to unscrew themselves over time. tok-tok-tok-tok
