I own a Cooper S 07/2004, MT. VIN - TD31335.
Recently the problems started.
When driving from 3rd to 6th gear, there are jerks. On 1 or 2 gear were a couple of times.
When the car warms up and I start to go quickly, see a spurt in the range of 2000-4000 rpm.
The car on the gas pedal does not respond.
The car jerks, the speed drops, the rpm is not changing. After 1-2 seconds all ok :(
Ignition coil, high voltage wire and spark plugs - new.
The throttle is clean.
Tested the car with Rheingold, no errors.

Now is it a literal 1-2 seconds? Or is it almost a second?
Bypass valve? Does it seem like more of a hesitation in the engine? Like a hang up?
Did you check to see if your MINI stored codes? If it really is a misfire, it'll store a code rather than come up as a Check Engine light because it wasn't major enough for it to stay. How quickly does your speed drop?
Does it only happen when boost is being built up too quickly from the SC? I.E. Wide open throttle at 2500rpms-3000rpms exact, and is it nonexistent past 3000rpms?
I'd say BPV but I kind of doubt it?

Jerks is not at low engine speed, but in 2000-4000rpm the range.
Maybe I incorrectly said, but not detonation, like if someone pressed the brake.

No error codes.
What is SC?
Vibration on the engine - yes. Engine mount is all new.
Most fun:
1st gear - all rpm OK.
2st gear - 2000-4000rpm problem, when the engine is very hot.
3rd-6th gear - 2000-4000rpm problem, always.

I've had this issue recently, and it ended up that the spark plug wires, after I had changed the plugs, we not seated correctly (pushed on hard enough). Although you've changed the coil and wires, make sure they snap on correctly. Another issue that brought me to this was a low or rough idle (around 800-900 rpms). One I got them on correctly it all cleared up.

I wish I could help more, try doing a search in the forums for "yo-yo", I had a similar issue, I had tried cleaning the throttle body, cleaned the air filter, replaced the bypass valve, replaced the fuel filter, changed the plugs, I was thinking about changing the wires and ignition coil, butt like I had mentioned before, I just reseated them and all was good.
