Strange Window and Sunroof Behavior
I recently bought a used 2008 Clubman. It has about 50,000 miles. Tonight I was downtown with friends for a while and when I came back to the car the sunroof sections were tilted up and both front windows were down. When I left the car, all was closed up but not locked.
Also, on the ride home, the driver window would go up until it hit the top of its travel then it would come halfway back down. The passenger window seems alright and the sunroof stayed down.
I did a search to see what I could find on this behavior. I found out that an old original battery could be low which would cause strange behavior. I'll check that tomorrow. I also saw a vague reference to a 'reset procedure' that sounded interesting but I don't know what it is.
Does anyone have any advice or information that might help me with this.

Vehicle needs FRM Module Programming to resolve this issue. Take it to your local mini/bmw dealership and tell them exactly what you've stated here (window rolls all the way up, but when reaching top, it comes back down). Request a complete module encoding (update of all modules in vehicle) just to be safe so there are no communication issues between any of the modules (you'd be surprised how many dealerships will only reprogram the specific module that is creating the current issue, only to create a communication related issue with other modules).

I have updated mine using WinKFP and there were no issues with the rest of the modules. In fact I have a mix of different versions on the ECUs. The "communication-related" errors you see are generated during programming as the ECU locks down to program. Most probably the dealerships forget to erase the errors afterwards, which is BMW standard procedure.
The reason I say this, is because official BMW software for flash programming (Progman, ISTA/P) does not allow specific ECUs to be programmed. It forces all ECUs to reprogram if an update is found. Therefore an official dealership with official BMW tools, shouldn't be able to program specific modules alone, unless they have access to factory software.

Closing without pinch protection
If there is an external danger, or if ice on the
windows, etc., prevents you from closing the
windows normally, the window can be closed
manually.
1. Press the switch upward and hold it there.
Pinch protection is limited and the window
reopens slightly if the closing force exceeds
a certain value.
2. Press the switch upward again within
approx. 4 seconds and hold it there. The
window closes without pinch protection.
also, is it possible that the "unlock" button on the remote was held down while the car was parked? my cms all4 will open the windows if the it is held down, i do not have a sunroof

Well, waddiya know. I went out to the garage this morning half expecting to see the windows, the sunroof and all the doors wide open, but nothing was amiss. Fearing the worst, I got in the car, started it up and tested the windows. Of course they worked fine. Almost fine anyway. The driver side window doesn't do the little up and down thing when the door is opened and closed.
Having had a 2002 Mini and a couple Volvos, I believe that European automobile electronics are quirky. They develop problems more often than their Japanese counterparts but the problems often self-heal also. I chalk all this up to the car's personality which is a big part of why I drive these cars.
Thanks for letting me know about the reprogramming thing. I expect it will need to be done eventually. It's great to be back in a Mini and the clubman is the perfect model for me as I haul musical equipment around quite a bit.

When did this happen, was it raining or moist in the air? My driver side window goes up, comes down a quarter way, toggle up again and then it closes only during wet day. When the sun comes out, it works flawlessly. I did inform my SA about this and they recommended reflashing the software.....
I did try resetting -works sometimes- manually by:
Hold the toggle down until the window is open all the way
Then right away toggle up until closes and hold there for 10 sec.
