Another check engine light thread...recall

So a week ago my car went into the dealer cuz of the recall, my car got fixed on monday 2/6/12, came home, kept driving it for the next couple of days, I noticed my engine fan was on after i shut the car off, something that didnt happened before, i had the water pump work, but not the fan, unless is summer, anyway, saturday morning, when i cold started my car, the engine felt like it wanted to stall but didnt, i was like, it's the nature of the beast, and kept driving, couple of hours later my check engine light on the speedometer came on, the car works still fine with no loss of power, took it to autozone and it happended to have 6 codes on: P10D4, P0118, P0599, P0128, the last 2 repeated themselves, I made an appt for tuesday but is still a long wait since i still got work and school tomorrow, anyone had the same problem?

Nothing out of the ordinary after the recall on mine. Maybe they left something loose on yours.

Maybe a bubble of air in the coolant system?

Two issues that happened within a week of each other. A rough idle on cold starts and my heater doesn't warm up the cabin. I pulled an engine code, the stock reports cc-id-000 but the OBDII reads P0112b. Are these issues related?

From what I have researched on the web, the heat issue could be:
1) air pocket in coolant. I've bleed the system.
2) Heater core blocked (located in the lower center console inside the cabin)
3) thermostat stuck
4) water pump bad

Any other ideas or way to narrow down this issue?

As far as the rough idle, could my replacement fuel pump be bad?

As for the P0122b code
The OBDII code suggests:
No reference voltage to the IAT sensor due to an open wire
Excessively high intake air temperatures
Short to ground on signal circuit
Damaged IAT connector
Bad PCM

Could my battery be on it's way out?

Any help would be appreciated.

Some notes:
1) Fuel pump was replaced and carbon build up was removed in October 2011.
2) I have a 2007 R56S on the original battery.

Yes to the battery but usually you see other interior problems first.

As for bleeding the cooling system. How did you do it. MINI recommends because of the way the system is built to do a vacuum bleed with special equipment. And if it is not done that way bubbles can still be in the system.

Adding coolant:
Note:
Before filling, turn on ignition and set heating control to maximum temperature.
Set fan to sow setting.
Pour in coolant slowly.
Observe mixture ratio.
The cooling system is vented during filling.
Note:
  • Installation location of vent screw: thermostat housing.
Release vent screw (1).
Pour in special coolant through expansion tank filler neck until bubble-free coolant emerges at vent screw (1).
Close bleed screw (1).
Tightening torque 17 00 1AZ .

I just got my car back, My temperature sensor went bad, they replaced the temperature sensor and the thermostat housing, hopefully I wont have any more problems!

Had the water pump recall done over the weekend on our 2008 Clubman S. Picked up the car yesterday and tonight driving home from work got a dreaded check engine warning light.

Car is going back first thing tomorrow morning. Servicing dealer is Braman MINI in Miami.
