So I've been having an issue with the passenger side door on my '09 S. It's usually worse after it rains which make me think it may be door seal related, but then again, it could be the panel. Or the A-pillar. It almost sounds like crackling or rubber on water. It happens with any body flex. Anybody with any thoughts?
Get yourself a bottle of Gummi Pflege then clean and dress all the rubber seals. The Einszett branded stuff works well and is easy to find and use.

BMW used to make a Gummi Pflege that was great but have since replaced it with Carbaflo which is quite expensive.
Another alternative for weatherstripping is Shin-Etsu grease. It really works well on motorcycle helmet face shield seals.

the rubber door seals can get squeaky from water mineral build up. Clean them with a good multi purpose cleaner. if that does not stop the noise then you can try a paper towel with just a tiny bit of Vaseline on it and rub the gaskets where they meet the metal frame and that should stop them. Just make sure it is a very very thin coating on the rubber.
