That could be a multiple of things, someone on here will help you out. But my suggestion would be check your spark plugs, wires, and like you said, that does sound like it could be fuel related.
Low miles for it to be the supercharger, especially since you have an '06 with a better built supercharger..
What about when your not moving or giving it gas, does it struggle or "stumble"?
Can anyone chime in with any suggestions?

It runs smooth other then when it hesitates to get to speed. Sitting still it sometimes feels like its going to stall but it doesn't RPM is little under 5 tho. The check engine light is on but the thing is it wasn't on till i took it in to get it checked but he isn't a mini mechanic but thought he would see anything wrong and he said everything looks fine but wasn't hooked up to machine or anything to check

Are you close to a militaty post? If so, you might try to take the car to the auto hobby shop there and explain your problem to the person who is in charge there.
They ought to have a code reader that can read the fault code that is causing the check engine light and might be able to give you advice as to where to take the car.
Are you close to a MINI dealer? They might give you a break on their normally obscene prices if you explain your situation to them.

Do you know of anyone else on post who has a MINI? They might be able to tell you who is a good mechanic to take it to.
I would say that the fact that your husband recently replaced the spark plugs might be a good place to start. Perhaps a plug wire was damaged or a plug was not correctly installed. Be sure to mention to whoever does the work that the plugs and airfilter were recently replaced.

tsayakhom, when you do find out the problem, post back because it may help somebody else in your kind of situation.
Also you may get a lot of help from us if you get that check engine light code read, and post the code here.

If it's hesistating just on acceleration and you've checked out all the electricals, it might be time for a new fuel filter.
I replaced mine at about 70,000 miles (100,000kms) regardless of whether or not my filter was clogged, but it was rather dirty.
