Knocking from Engine Bay behind Glovebox
I am hearing a loud pop when in first gear. It happens when I hit the gas and let off the gas. Also at idle or lower rps, I can hear a rattle behind the glovebox which is where the pop seems to also be coming from. What could this be?!?!?!

well depending on miles and type of MINI and if the sound is outside the interior I'd check the pass side motor mount and the pass side front control arm bushing. More details will help NAM members help you better.
Depending on when you MINI was manufactured....TSW ( Texas Speed Works ) has a newly designed Engine Mount for the late 04, 05-06 models.....It replaces the original mount, and is void of OEM mount flaws......It should last much longer and function much better too.

If you MINI was built in or after Dec 2003 you want a TSW mount.
the OEM one leaks and while you can't see if it's bad you can see that it's leaked all over the frame rail on the pass side. Like This

Check the motor mount for leakage, when they leak the fluid out they will start to make noise. If there is dark stain under it like in the picture above its shot.
Also, I have seen the crank dampner pulleys start comming apart and make knocking noises as well, ussually this will only be under accell. If thats bad its a good reason to get a lite weight one.

There is definitely some fluid under the motor mount. I have 45,000 miles on a 2006 MCS. Will this be covered under warranty? Should I supply the dealer with the TSW part and just have them cover the labor? $200 seems a bit steep...? Do these mounts usually go out in 45,000 miles??

AXracer is right about the dealerships and warranty. A few dealers will even replace that mount after the warranty.
If you can get it replaced for free that's your best bet for now. If you get a free one plan on buying your next one after it fails in less then 45K.
We've seen the OEM leak in less then 25K and some make it all the way to 65K it's all about mods and driving style.
The mount was never deemed a "safety" issue therefor was never recalled.

I would do the OEM for now also, if it will be covered under warranty. Mine went just out of warranty and I've been holding off on replacing it out of procrastination. Just purchased one of the TSW mounts today (although direct from TSW because their coupon saved me a little under $10 after shipping). Can't wait to get rid of my leaky OEM (original with 98k miles!) motor mount!
