Short Block Compatibility Auto vs Manual

Just a quick question regarding motor compatibilty. Are the crankshafts in the automatic cars the same as the manuals? So you can bolt up a flywheel if you want to go manual or a flexplate if you need to go automatic. As I shop for a motor to rebuild I don't want to run into an issue when it's time to bolt it up to our automatic transmission.
