Persistent Cylinder 1 Misfire code

I need some help.

I got my 2011 MCS tuned stage 1 Manic tune like 3 months ago and immediately after getting the tune I fried a coil pack and had an Cyl 1 misfire. It threw a CEL and a code. I have replaced all the spark plugs and coil packs and it hasn't misfired since.

However the CEL is still on 3 months later and you can still pull a Cyl 1 misfire code with a code reader. I can't clear the code with a reader. I've tried disconnecting the battery for an extended period of time. Still nothing.

Is there some sort of misfire sensor that could have gone bad or have I missed something? Is it the tune locking my fault codes?
