R56 Window gremlins
Just back from the dealer....
Had the same problem. Service dept. has to re-initialize the window. They have the software. There is nothing you can do to fix the 2nd gen minis.
I asked the technician how I can keep this from happening again, and he stated it is caused by holding the window toggle for a couple of seconds beyond the window closing. He said, "just touch this toggle and it will automatically close....holding the toggle tells it to come back down."
He also told me sometimes the same thing happens if you touch the auto-up toggle and then accidentally stick your arm through the window. The window senses the arm and will automatically roll back down halfway.
Yes, it is a design flaw, but there are things you can do to keep it from happening.

I've had that happen once with my passenger window (have an '08 MCS). Also, I've noticed something very similar with my pano roof - I push the button for it to close completely automatically, it goes to the fully closed position and then reopens partially. Kind of annoying actually.
On a different note (and one I will make a new post for unless someone can answer it here), there is some pretty noticeable squeakiness coming from the rear passenger seat area when I go over any kind of bumps. This seems to be more apparent with someone in the passenger seat. Anyone else have this problem? Cure?

I have the window problem on the driver's side. After closing, it opens itself half way. I did find that if you put your hand on the window while closing it to force the no pinch feature (causing the window to stop on its way up) that it returns to normal operation for awhile. I've done this twice now, but it's obviously not a permanent fix. Seems to me that MINI need to find a fix for this one as it has significant useablity implications.
My driver's side window stopped "auto-uping". I tried all the tricks posted on these boards but nothing would fix it. I was going to have the dealer fix it at my next service visit but one day it just magically started working again.
In mid-December mine start doing the driver's side "auto-up and then bounce down halfway" dance.
Took it in to the dealer in early January. Explained the problem and they seemed to be aware of it. PUMA told them to reinitialize/re-program the FRM (footwell module).
Haven't had any troubles since.
