It's hard to tell without re-timing the whole thing if you didn't mark the chain and gear before disassembly.
Since the gears aren't the same size and there's a rotational ratio between the two.

Since you marked it, you're probably just fine.
You're probably just seeing the above mentioned rotational ratio being off, a couple more rotations of the entire assembly will probably line things up.
Plus, don't forget these are non-interference engines, so at least if it is off or you accidentally made a mistake, you won't do any real damage.

So I know only enough to be dangerous, but I think it ran fine because 1 and 4 move in the same direction at the same time, and I think this engine is a wasted spark system, meaning that the plug fires every time the piston comes to the top of the cylinder. So I think that means it runs ok because 1 and 4 plugs fire at the same time. I'd probably still switch it back to how it's supposed to be, but it's probably ok either way. Hopefully someone with more engine knowledge will chime in.

You have to figure 1 of 3 things happened with a previous owner:
1. Someone just made a simple mistake, and since the car seemed unaffected it just wasn't caught.
2. They read something on the internet that said this would some how be beneficial.
3. They gota bad aftermarket coil that is somehow interpreting the ECU signals incorrectly.
Since it ran fine before disassembly I wouldn't add to any possible issues with the work you're doing.
Put it back together the way it was, get everything worked out from the Head install.
Then experiment with the wire positioning.
No need to possibly over complicate the original job at hand.

Runs good but on wot pull there's a few low spots in a few gears so I'm hoping the tune will take care of that. I will be installing ny tune tomorrow or the next day...
HA ! I switched around the plug wires and EVEN THOUGH the car idled fine n stuff it picked up power..😆 🤣 😂 those were wrong from the day I got the car and any time I had to remove the plug wires I just put them back how they were thinking that was correct since it seemed to be running fine..
all in all I put about 25 hours into this job and thats the removal,cleaning , porting and reinstall ect so imo that wasn't bad at all. I paid my guy 260$ too for helping me out because without him I would have been stressed out worrying about timing.
I'm so glad everything went well. The car absolutely PULLS STRONG now and it lost 0 low end. It launches just as hard if not harder. I only drove about 5 miles , adriancl will be doing my tuning for me..
