I have an 04 with the B&M short shift kit. Mine uses the new style that came with the metal dust cover. All was great until I installed a Miltek exhaust. The Miltek has a very large center pipe resonator. The combination of the large resonator and metal dust cover caused the exhaust to rub on the heat shield causing a LOUD vibration so I had to remove the dust cover. Even then I still had clearance issues. I had to fab up some spacers to put between the center exhaust mounting plate and the frame. This has taken care of the issue. Let me clarify that it didn't come in contact with the shifter. It did contact the heat shield, which was a bit lower because of the B&M short shifter and it's dust cover. Even after I removed the dust cover and pushed the heat shield back in place as far as it would go with out touching the lowered shifter shaft it still came in contact enough to feel the exhaust moving a bit while driving and you could hear vibration/resonance coming from the exhaust system. But some aluminum spacers like I used in the rear to clear the aero kit rear bumper all is well.
