I am looking at a 03 JCW without the certificate of authenticity.
It has the tuning kit number on the valve cover. Should the number be the same as the VIN or something different?

There were several JCW tunes available at the dealer from the after sales customer support department from 2004 to 2010, Unfortunately without the original documents in hand, it is impossible to be 100% sure of the history of the car. Someone could have purchased a Cooper S in 2003 and waited until 2005 to have any one of the 200hp, 200-210hp or the 210hp upgrade tune kits installed from a different dealer.
The number on the valve cover has nothing to do with the VIN.
One way to tell if it is a JCW tune is to disconnect the battery, pull the ECU from its pocket next to the airbox and see if it has the JCW tune sticker is stuck to it. If it does, it is most likely an official JCW, if not it may still be an "official" JCW tune as well. I say "still may be" because there were a few BMW performance shops (such as John Cooper Works in the UK) or others in the states that did Mini recognized installs and may or may not have put the sticker on the ECU or even registered it with Mini as having been installed.
Bottom line, more paperwork and documents the better, but on a 16 year old car having past through 4 or 5 owners, take it at face value and just enjoy the performance that comes with the JCW tune.
