What would you do?...
Just got my hands on a '04 MCS, and I've got the fever to start the mods!
Looking at spending around $2,000 and would like your suggestions.

Hmmmm, assuming it's all stock at this point:
1) rear sway bar
2) 15% pulley and matching belt
3) cat-back exhaust
You should be able to get all of those, with installation, for $2,000.
An option to the above, if it hasn't already been done, is to hold off on the exhaust and put a good set of performance non-runflat tires on the car. They will make a huge difference in ride comfort and handling. Of course, if you prefer the peace of mind of the runflats and are ok with the ride trade-off, then leave 'em on and go for the exhaust.

I'm in the same bucket Scorch; I got mine about 2 months ago, so far I've done cosmetic things mostly (tinted windows, strut tower plugs, blue bmw plugwires, SS oil cap, interior tray set, interior trim plugs,etc) I had the "one ball exhaust done ( easiest and cheapest by far, wanna stretch that money for more mods!!) I picked up a CAI intake on ebay pretty cheap (Pipercross) and am waiting on the Orciari cowl scoops (yes I splurged) to come in and get painted before I install it. My wife thinks I'm getting obsessed, but she's cool with it being a car, lol silly woman!! I could spend more on the car than another girl!! buwahahhahhaaa......oh sorry lost it a little there......

Exhausts are pricey. You might want to consider doing a "one-ball" like LowCountry S mentioned above, which is a modification to the stock S exhaust. You can also change the chrome tips on the S exhaust for a different look.
I'd say:

2. Good ECU tune
3. Exhaust (depending on remaining funds, see my post above
