So I recently purchased my R56 JCW, but it does not have the aero kit installed. My question is what parts can I actually use for my bumper? Is it a stock S bumper? Is it a different bumper from the stock S bumper?

That's the hyper sport aero kit different than standard bumper and jcw bumpers

Yes. I believe that's why your fender flares are color-matched and not black like most of the other minis.
