In your opinion, what are the best plug wires and air intake for a MCS? Also, does anyone know a good site to buy MC upgrades from?

You will notice zero power improvement with new plug wires. You're better off saving your cash for an exhaust. Go for the "better" plug wires at 50000 miles when the factory ones need to be replaced.
BMP intake seems to be the best design for the money and I've heard good comments about it, though don't expect to get the full 13hp they claim.

I did notice a slight improvement when I switched to Magnecor wires and others have as well.

And they only cost $69...I'm willing to accept a "slightly noticeable" performance improvement for that price.

well...
Most wire manufacturers claim you get a better spark from a quality wound & shielded wire.

All I know is that my MINI seems to run a little smoother, idle better, and accelerate just a little better with the Magnecor 8.5mm wires.

It seems like as long as you get a spark you should be okay. A spark will ignite the fuel mixture, it shouldn't matter if its a bigger spark, should it?

Bigger spark = faster & better ignition.

A larger, not hotter, spark will ignite a larger portion of the intake charge. The flame front will propogate quicker.
Think of it like a rock in a pond. Bigger rock, bigger wave, more area covered faster.
