I would like to change out my Fuel Injectors for higher rated units, something like 440cc.
I know that the JCW units are like 380cc, but I would really like to go a little bigger, so my question is will the stock ECU handle larger units?
See back in the day you could change out the stock BMW 325is units for the stock 5.o Mustang units and buy them CHEAP. It was a direct swap, just run the car for about 3 to 5 minutes and the computer would 'learn' the new injectors.
I have not seen to many budget part swaps listed for the Coopers, but I have to guess with cars / models that have been around for 10+ years now and basically BMW's there has to be cheaper swap of commonly available parts.

So far its only the CAI and the 15% reduction pulley/ ATI Harmonic Balancer, but I will be going to a header and full exhaust. I do plan on doing a full tune also, but the upgrade to the 380's seems a little small.

You simply DO NOT NEED THE FUEL YET!! 
Looking at your mods......you will LOOSE POWER dumping that much fuel into the engine....likely melt the cat!!
Go ahead, BUY the injectors...then SAVE them till you tune!! AND you header, exhaust, and MAYBE a BVH head....but with bolt-ons....they are kinda iffy till a full tune!! A cam would make use of the fuel..but again you NEED A TUNE!!
So install them the DAY OF YOUR TUNE...or just before a SHORT drive to get the tune...YOU WILL GET CODES ON FUEL TRIMS, RUN A RED-HOT CAT (burn it out...$$$), and LOOSE POWER TILL THE TUNE!!

Oh I have no problem buying them when I find a nice set at the right price and putting them in the 'to be installed' pile.
But I was basically just shocked that no one seems interested in the much lower cost and widely available injectors from other cars; I guess my questions was really more or a what should I be looking for?

MANY 3rd party injectors have been tried....
almost all have been failures....most have had performance issues....only a few have been ok...
Oem have a dual cone spray pattern....
Simply put, the oem jcw's work, are safe, and unless you plan more than 220+, they are fine.....stock jcw380's put out 210 hp.....more possible....but unless you want a cam or bvh, they are just about right imo...advantage....if the car gets flashed by a dealer for troubleshooting an issue, car will still run ok...get 440's or 550's, then no. Must find a way to reinstall the tune, then finish the wok...so a potential headache if you forget to tell the tech (or they forget) not to update...

common mini injectors are well understood when it comes to tuning...
The scaling of a large injector in a smaller injector is important. Unknown might save you at the parts counter, but cost dyno runs/tuner time to get scaled right.
But go for it...make a set work...you can sell them....
