Did I damage the clear coat paint on car?
I removed the boot vinyl stripes yesterday but there was wax build up on the edge of the strip after removal. I used goo gone and rubbed it hard to remove the wax build up. It took a bit of time of goo gone, rubbing with paper towel, goo gone again and rubbing with the paper towel. Then I used Gold Class wash, rinse and then dried.
Did i damage the clear coat from doing this?

Chances are you scratched the clear coat quite a bit. A little polish & all will be well.
In the future, NEVER use a paper towel on a cars paint, very bad. Goo-gone is also not the best on paint. A little polish, quick detailer, or even a bit of new wax would have removed the build up.
