There is a kit from G2 that is just for this purpose!
Any questions on it... give Detroit Tuned a call @ 586.484.1158!

G-2 Caliper Paint
You can do as TFQoN suggests, or if you're cheap (or just short on cash) touch up paint also works. Did the calipers on my Miata many years ago and they still look good enough, even after several track days. Certainly not the results you'll see with the super neato kit, but then again, I usually don't inspect my brake calipers up close.
Procedure:
Use a wire brush to get the brake dust off
Use brake cleaner to further clean
then use a small brush and paint away
some have used spray paint - if you do this be sure to mask everything carefully

I used the G2 Kit. Awesome results!!!!
Painted the calibers 1 day after delivery of our 04 MINI Cooper S. Now, 2 years later, the paint still looks like they were painted yesterday. Whole process to paint was about 2 hours and was easy plus allow 24 hours for the paint to cure b/4 putting the wheels back on!!!
This kit contains plenty of paint. I thought I would run out, but ended up with extra.
