if you're not running out of brakes now, and you don't plan on doing anything to change that, then the stock brakes are the best deal for the $ you'll find anywhere. For very slight improvements, you can add some metal caliper bushings.

This helps with brake feel, and keeping the pad more square to the rotor. I don't know if anyone has measured stopping distance improvement. Another low cost mod is SS brake lines. They give a stiffer pedal as well. You can add some better fluid with higher boiling point, and different pads (right now I have EBC Greenstuff pads, not good enought for track work, but much less dust and fine for the street).
Anyway, what it really comes down to is what are you going to do with your car. If you don't need more capacity, then it's a very expensive way to get some bling. If you want to improve the look, but don't need the capacity, maybe check out some caliper paint. You can even get purple!

It all depends how you define "best" as bigger brakes doesn't always mean better.
First determine your own priorities-
Looks- color of the calipers-size of the calipers, size of the rotors?
Cost- under $1000, under $2000, under $3000+?
Stopping power- for what? Street use, track, autocross, driving school?
What brakes will fit with stock wheels?
What brakes will fit with aftermarket wheels?
Big brake kit for the fronts only or for all four wheels?
And I agree, what do you want to use your MINI for that makes you interested in upgrading your brakes?
Generally for street use, simply changing to better brake pads and upgrading the brake fluid tends to work at a reasonable price. The stock MINI brakes are quite good. You can paint the calipers on your own for cheap.
Even for autocross the same holds true since each run is so short you'd hardly use the brakes beyond what the stock brakes provide.
On the track it is a different story. If you decided to mount really large heavy wheels on a MINI you might also benefit from a big brake kit.
