Should I replace growling gearbox with used?

My 2013 (53k miles) R56 hatchback w/manual 6-speed has been making growling noises near the transmission especially when decelerating or coasting in or out of gear. Much less noise when under load. Noise pulsations match speed and are zero when not moving. It sounds like an output shaft bearing to me. The mechanic wants to sell me a used trans with 55K miles on it for $1100 vs. $4k factory rebuilt with 2 yr warranty. Should I trust the used gearbox w/ 2 yr warranty? They also think that I should replace the clutch/pressure plate and flywheel at the same time since the gearbox is out. No noticeable clutch problems yet. Any recommendations out there? Could these noise be coming from the clutch/flywheel instead of the gearbox? Must decide tomorrow. Please tell me if you have a suggestion or addition information. Thanks to all
