iPod connector issues
Recently, the OEM Ipod connector in my R56 (the non-USB style) began ailing. At times, it will cut out in the middle of the song and go to the next song.
It doesn't happen when I have the Ipod out of the car and am listening to it with headphones, so it appears to be related to the car connector.
It has happened while sitting in a parking lot with the engine off, as well as while driving, so it's not that I hit a bump or landed in a sinkhole and that caused the Ipod to skip.
Has anyone else had a similar experience?

It is a good idea to re-initialize the iPod as this clears a lot of errors that may manifest themselves while interacting with the adaptor.
I am not sure what type of iPod you currently have, but in my experience, when I updated the Nano's firmware to version 1.3.1, my iPod Nano started to crap out in the middle of the songs, disconnect, freeze, etc, etc. These problems were prevalent after the firmware upgrade while using the ipod adaptor in my other MINI a 2005 R53 S.
Then I decided to downgrade the firmware back to version 1.3 and presto all my problems went away. The same iPod Nano with v1.3 of the firmware works perfectly fine with the iPod adaptor in my 2008 Clubman S.
These iPod adaptors are very "touchy" when it comes to the actual iPod firmware version they are interacting with. This may or may not solve your problem but it could be a starting point before deciding in taking back the car to the dealer.
It also helps to test the adaptor with a different iPod either from your own or a friend that may let you borrow theirs.
Try to isolate the problem as much as you can. If you find that the iPod is not the culprit, then take back the car to the dealership and let them deal with it.

Not a fair comparison for troubleshooting purposes.
For car use, I recommend the non-hard drive based iPods. To me the Nano and all solid state memory based iPods are better suited for in-car use, because you don't have a mechanical device (Hard drive) moving inside the iPod, thus making it more susceptible to sudden jolts, etc.
