Definitely keep an eye on the new transmission. Dealer-installed replacement parts are warranted for the remainder of the factory warranty or for two years, *whichever is longer*, so even if the factory warranty has expired or is about to (considering that you have an '04), your transmission should be covered for the next two years.
I will for sure keep my ears open for any more popcorn in the engine bay.
