Crazy Auto Climate Control
I recently purchased a very slightly used '06 MC with auto climate controls. The car was just in to have an iPod interface installed by the Mini dealer the other day and I noticed the following symptoms since receiving the car back....
The climate control appears to work correctly by the way it physically functions, however, no matter how cool I set it (even on manual mode with the fan all the way up and the AC switched on) very warm to hot air always blows out of the center two dash vents and from the floor. Last night it was about 50 degrees F outside and I was hauling someone from the airport to home.....the car became so warm that I had to pop the sunroof the get some ventilation. I don't know if it is always just this way and the outside air temp is just kind of strange this time of year and the car can't compensate or what. The outer two dash vents and the vent on top of the dash will blow semi-cooler air when the temp setting is lowered.....but even with AC turned on and the temp turned to "LO", I get no really cool or cold air out of any vents.....and like I said before, only warm to hot air from the center vents no matter what.
I don't know if something got unplugged in the dash when they were putting the iPod adapter in or if it just functions normally this way and I didn't notice it in my one week of ownership prior to them having it in the shop. Any ideas? This doesn't seem normal to me. I'm thinking that I'll need to head back to the dealer:impatient, but wanted to ask here first to get some input.

Temperature control and air distribution flaps in the automatic system are driven by servos - I'd bet one of them (probably the hot/cold air blend flap for temp control, which is in the dash above/behind the glovebox) got unplugged or isn't making a good connection. Worst case I'd guess one of the servos could be dead. Have the dealer check that.

I thought I would post an update on my crazy climate control issue...
I dropped the car off yesterday afternoon and took the rental car over night (dealer-provided). They called me at 8 o'clock this morning....it's done!
Apparently it was just as I thought it was....when the iPod adapter was installed, something didn't get put together right. There is some sort of actuator rod that controls the air mixture in the vents and it was not aligned properly. It was literally a ten minute fix.
Going to pick up my ride at lunch time.
