R56 Footwell module
Ok. Really appreciate all your help. This car called “Dory” affectionately by my grandchildren is really got me on a roller coaster ride. I was going to do what you asked me when I got home. I installed the FRM and went to open the passenger side door and it was locked. I found that strange since I know it was unlocked since last week. I hit the remote and I saw the lights that were out now working. At this point I’m like wtf. So I start the car and run a scan and all the codes were now set as history. I was going to test the fuses as well as the FRM at the connectors (pins 1,3 and 34) on x14261 and x14260 (pin 2). But now I am totally confused on why everything is now working.

...I have a 2007 R52, which I have had for nearly 2 years, When it first arrived, the reverse parking sensors didn't work. And intermittently, the alarm would start (for no apparent reason) - when the car was minding its own business on the driveway, with nobody in or near it. And the remote central locking could be a bit temperamental - would always work - but sometimes may take 10s of goes from different angles / locations.
Parking sensors have been working fine for over a year. And over a year since spontaneous alarms too. And I suspect those issues were related to moisture in the wiring harness at various points. I cleaned seals, soft top drain holes, dried-out the boot. And I think that was the fix,
However, remote central locking issue persists. So I pulled the FRM/BCM/BC1 from the footwell. Connectors and components all looked clean and dry. Harness in immediate area clean and dry, as was carpet. Replaced the FRM/BCM/BC1 - and now heater doesn;t work, central locking doesn;t work at all - remote or otherwise - and wipers are being temperamental! So I think I may have damaged FRM when I pulled it - because I (foolishly) didn't disconnect negative battery lead first. Trying to get setup with INPA / BMW Tools / ISTA to read codes to know where to go next.
But anyways - enough about my troubles - back to your (ex-!) troubles.....
...in summary - I think there's a strong chance your issues may have been related to moisture somewhere in the electrical system - especially as you said it had been raining - and they have gone as the car has dried-out.
Not really much of a help, I know - but maybe something to bear in mind if your issues resurface (and I hope they don't - ever!) after it is wet again.
Did you get the replacement FRM coded/programmed for your car?
Apologies - late here (just off to bed) - a bit sloppy with my language....'Replaced' = 'Re-installed' - i.e. put back the same module I removed to check. (I heard a 'click' and the front RH window moved when I unplugged the black connector from the top - so maybe something on the FRM was fried at that point, because I hadn;t disconnected -ve battery lead.)
This guy's FRM failed without any history or evidence for water intrusion around the FRM. However, after mailing out his FRM for repair, the company informed him that the FRM had sustained irreparable internal damage from water intrusion. The important lesson learned here is that a lack of evidence or history of external water intrusion around your FRM does not rule out extensive internal water damage.
When I took mine out, there was no signs of water anywhere. I took mine apart just to make sure I didn’t see any on the inside. There will be evidence on the inside. Something will be green.
There's a recall notice out on the footwell module, campaign 23V-337. I got a notice a little while ago about it and yesterday a notice that a remedy is available. It seems to cover 2007 through 2014 Hardtops and Clubmans. (why aren't 'verts, roadsters and coupes covered - no FRM?)
Take it to MINI and they will inspect FRM and sunroof drains and take "necessary action"
I just checked my sunroof drains and they seem fine so I suspect they'll do nothing to the FRM (and I haven't had FRM related issues - yet).

Note, this recall was do to with a small number of fires caused by the FRM. I doubt MINI would give a toss if they all just failed due to age or corrosion. However, if there's something wrong with your FRM you might have a shot at a replacement.
Not sure what I'm doing as I have mine up for sale.
