I'm looking at milltek exhaust for my 2011 mcs and the setup states "cat back non resonated (louder). So I'm guessing it's removing one cat? So it'll only have the cat in the down pipe and the muffler? Or am I wrong with my thinking.
As far as I know the MCS has only one CAT which is in the down pipe so that will be retained but they have removed a resonator from the system so it only has a muffler and as such is louder.
Check out this image of a stock exhaust. You can see the stock system has a resonator in the middle but the aftermarket system on the left doesn't.

the MCS has two cats,
one in the down pipe and one just after the flex section, looking at NB Coopers link you can see a bulge just in front of the resonator, that is the second cat.
Be careful with the Miltek exhaust! Its an awesome piece of equipment and sounds great but it takes professional installation. The exhaust tunnel runs down the centre of the car but if you look closely the Miltek has a pretty good sized angle coming out of the rear silencer. This angled pipe has to be cut off and rewelded to align properly. Once its done though you are going to be very happy with the noise and power!

I don't like the idea of having to cut a brand new system. My next question is when doing Tunes and performance upgradeds they recommend aftermarket exhaust. I was thinking what if I cut the stock resonator and cat out would that be the same as a aftermarket exhaust, flow wise? I was thinking if I liked the sound and it would work for a tune and stuff. Ithe would save me a lot of money.
